Kombi doors

Based on my experience with our 1971 Kombi.
I had a similar misalignment experience when I fitted new door seals.  
It took me ages to figure it out, but it turned out that the door was only closing to the fist latch position and not fully closing to the second latch position. (see attached photos)

After we had done some major strip-down and restoration work, I refitted all the doors with no seals in place and did all the adjustments on door hinges and striker plates to give the best door alignment possible.  
This was based on advice from a spray painter / panel beater friend who told me it would be much easier to do the alignments before installing the new seals.

With no seals in place, I was able to get the front doors fairly flush with the door frame.  Not perfect but fairly good.  However, once I installed the new seals, and closed the front cab doors I had about 7mm of door offset from the door frame at the door handle.  The door felt very firm as if it was fully closed.  Confused, I went back to me a spray painter / panel beater friend who told me to wind down the windows and give the door a good slam! …Voila! … the doors were once again almost flush with door frame.  Now a few years later, the seals have compressed, and it is much easier to fully close the doors.

As mentioned by others above, there could be any number of reasons why your new doors do not align properly.  But it may be worth removing the seals and redoing the hinge & latch striker plate adjustments, to see if you can get a better fit.
